Qimen was originally located in Shexian County of Shezhou and Fuliang County of Raozhou. It was built in the second year of zongyongtai (766) of Tang Dynasty. It was divided into Chishan town and Fuliang County of Shexian County, and Qimen County was set up. The city is named for its Qishan mountain in the northeast and changmen in the southwest.

In 1945, the administrative office of Southern Anhui was abolished, and the county is the seventh administrative supervision district of Anhui Province.
On April 26, 1949, Qimen was liberated, and in May it belonged to Huizhou special area. In January 1956, Huizhou District was abolished, and the county was changed into Wuhu district. In April 1961, Huizhou District was re established, and the county was restored to Huizhou District. In March 1971, it was changed into a special district, and the county belongs to Huizhou area. In January 1988, Huizhou District was abolished and Huangshan City was established as a new city under the jurisdiction of Huangshan City.
